There is something a bit simpler you can try, but it might cause issues with the model so if you try it make sure to save any changes you make to a separate file.

I haven't messed around with adding bones too much since it requires quite a bit more work (parenting, rigging, weight painting, etc.) so you'll need to check out tutorials on how to do that, or get some advice from someone more skilled than me. Then repeat for the other face parts and hands. The model I found wasn't an MMD model, it's an XPS one (that was probably either converted to or from the MMD model) so it might not be exactly the same, but looking in blender I can see things named like "Eyelid Close 1" "Eyelid Close 2" "Eyelid Middle Close" and "Eyelid Open." So basically, you'll want to get rid of three of those and keep the one you like. Basically, VRChat mirrors don't really like it when you disable something from showing, so in mirrors you might still see the parts that you had made invisible. This would probably be simpler and would still allow you to use the extra parts to make faces and whatnot, but it could face issues in VRChat. Use Unity to disable the extra parts from showing. I found the model and downloaded it to confirm, and I can see that he has multiples of his eyebrows, eyelids, mouth, and hands. issue is that model has multiple layers of certain parts of his appearance and they're all showing at the same time.
